Anwar proposed ceasefire negotiations as soon as border disputes erupted into conflict on Thursday. Meanwhile, China and the United States also offered assistance in the negotiations.
Tensions between Thailand and Cambodia have risen since the death of a Cambodian soldier in a brief battle in late May.
The two sides are strengthening border forces amid a diplomatic crisis that has brought the fragile Thai coalition government to the brink of collapse.
Trump said he believed Thailand and Cambodia wanted to resolve their differences.
Trump by telephone last weekend, told the two country leaders he would not reach a trade deal with them unless they ended the fighting.
Thai leaders say there are doubts about Cambodia's sincerity ahead of negotiations in Malaysia.
"We are not convinced by Cambodia, their actions have so far reflected an imprecise in resolving the issue," Thai Acting Prime Minister Pomtham Wechayachai told reporters before he left to negotiate.
